Es el séptimo álbum y fue publicado en 2003 y se trata probablemente el álbum más pesado y menos melódico del grupo. Buscando una grabación esencialmente metalera, influenciado por la respuesta a sus canciones más pesadas en giras (probablemente también influenciado por las versiones en vivo de "Master of Puppets" y "The Number of the Beast"), es ampliamente considerado como su álbum más pesado hasta la fecha, con algunos incluso llamándolo el 'álbum pesado'. La composición pesada ha dejado a muchos de los fans divididos: algunos fans veteranos de la banda prefieren el sonido más progresivo, como el que contiene Images and Words; sin embargo, los fans más nuevos tienden a disfrutar el lado pesado de Dream Theater un poco más. Este álbum tiene la distinción de ser el primer disco de la banda grabado con Roadrunner Records. Producido por Mike Portnoy y John Petrucci, escrito y grabado en Avatar Studios en Nueva York y con Paul Northfield como ingeniero de sonido, la mezcla de Systematic Chaos se hizo en el Día de San Valentín.

El anuncio de la lista de canciones junto a su última masterización se realizó el 21 de febrero, para luego ser lanzado el 5 de junio. Junto al CD, existe una edición especial, donde se encuentra el álbum normal, y un DVD que contiene Systematic Chaos grabado en sonido 5.1 y un documental de 90 minutos de duración llamado Chaos in Progress - The Making of Systematic Chaos.
